The compressed file codes-data.tar.gz is meant to reproduce the unified feature set from the predicted binding sites. Predicted binding site data is provided in bs-preds/ New binding sites for new proteins need to be generated from individual web-based tools. Organism-wise bs data and processed feature sets are being provided on this web site and as a start mouse, arabidopsis and human swissprot lists are already available on these web pages. To use these tools, simply uncompress the tar file and run the R script. R -f make-feature-matrix.R Most of the feature generating tools provided here are for sequence-based predictions. Gene expression based features are computed from much larger data sets, which require more pre-processing. Pre-computed gene expression based features for human, mouse and arabidopsis are already provided on these pages.
